The trains arriving from Berlin, Köln, Hamburg, Amsterdam, Offenburg and Kiel all stop at Badischer Bahnhof before continuing to Basel SBB over the Verbindungsbahnbrücke (and sometimes thence to Zürich HB). The S6 which comes from Zell im Wiesental does the same. On all of these trains you get a little automated announcement about not crossing the border without valid travel documents and undeclared money, and they have random on-board spot checks from the customs officers during the three minutes it takes between the two stations.

In fact, it's almost easier to list the trains which don't go on to SBB (just the stop-everywhere train to Freiburg im Breisgau, and the trains to Schaffhausen/Konstanz)
