No, it won’t affect a C permit application, but would affect applying for Swiss citizenship since you’d need to have a certain amount of years in a gemeinde/canton before you could apply. Moving to Zurich would set that to zero.

There is no obligation to become Swiss. As long as you continue to meet the requirements for a C you can keep it as long as you stay legally resident.
