I have tried different dates from May and the earliest is the 8.40 flight.
Is anyone else having issues booking up the 6am flight out of Heathrow to Zurich. It seems to have disappeared on the app and website??

Probably just changed their schedule. Had the same with the ferry back from the UK. DFDS used to have one at 7.40am, but they changed it on the 8th January so it doesn’t exist now. Luckily P&O’s still does.
I suspect there's a glitch on the Swiss website because if you search the flight on Skyscanner and follow the link to Swiss from there, the 6am flight shows and is bookable. (I checked for Friday 8 May). As you've said, the 6am flight isn't showing if you access the Swiss site directly.
If I were you, I'd give Swiss a quick call because scheduled airlines (BA, Swiss, Lufthansa, etc...) change their schedules at the end of March and September. Check the flight for the date you want on Skyscanner, follow the link to Swiss from there and go through to the bookinng page. Before completing the booking, call Swiss to make sure the flight time is valid and scheduled so that you won't get a time change of over an hour closer to the date.
As the aircraft and crew have to overnight at LHR, have a look at the final flight into Heathrow the evening before. If it’s there then there is (yet another) glitch in LX’s system.
According to my boss (who tried to book one today) they have cancelled the last flight as well. So looks like it might be a schedule change.

The last Swiss flight from LHR is changing from 20:00 to 20:05 on the new schedule which begins on Sunday 29 March. Only saying because I've booked Swiss flights for early May, but to LCY not LHR.
Just checked and there's definitely a glitch on the Swiss site because the 6am flight from LHR to ZRH isn't showing on the booking page for next week either, but it is showing on the timetable. It's also showing on the timetable page for May...
