I’m the Managing Director of a Zurich-based startup with only two people: myself and one passive shareholder living abroad. For my naturalisation application, I need an Arbeitgeberbestätigung. In this setup, can I sign it myself as Managing Director, and how should I describe my stipend/salary while the company is still in a funding phase?

Technically MD & Shareholder. GmbH doesn’t have any “Owner” , right?
Sorry I have no experience with naturalization, but I’d just call them/email them to ask what paper is appropriate in your situation. You’ve hit the usual problem of not being a ‘standard case’ of the majority of applicants.
If you feel lucky, I’d attach this one but clearly state in the ‘Funktion: Managing director / owner’, or co-owner, however I guess they’d ask you for the excerpt from zefix or similar paper.
