cheap, clean and centre of Paris are three mutually exclusive aspects... how cheap are we looking at?
I last year got a good offer for a weekend trip through booking.com in a "business like" hotel which is pretty empty on the weekends. It was in motnparnasse, but need to look up the name... but it was ok value, not super cheap.
When we visited Paris in May 2006, we stayed at this quaint hotel in Montmartre, at the foot of Sacre-Coeur.
The room was quite small, but maybe normal for Paris...it was clean and cheap (~€66/double room). And we really enjoyed the view of the Sacre-Coeur from our room/balcony (we must have been on the 4th floor), the breakfast in bed (standard serving method should you choose to avail of breakfast), and the convenient location (right beside the Anvers Metro station).

I'd say the best areas are Montmartre (problem is if you are near Montmartre you are also near Pigalle ), the Quartier Latin (student quarter) or the Marais (gay quarter).
Last fall, we stayed at the Hotel du Septieme Art (with accents). www.paris-hotel-7art.com It is in Marais, very close to the subway, HEAPS of restaurants and cafes and shopping. Of course, it is also a short walk to the art galleries and Notre Dame and all that fun. The hotel is VERY budget, and I think it was about 90 euro/night in the high season. If you plan to spend more time out and about in the city and only need a basic-needs-type hotel, we were happy with this one. But it is not luxury, or American-styled, it is basic and budget.
Oh, and Paris is truly heaven! Just be sure to get out and walk about.
Here is a good link for hotels in Paris, you can search by district (arrondissement), price, various criteria, etc, read other travelers' opinions and locate the hotels on a map of Paris. Very useful: you can search the hotels near a place of interest (ex: art galleries, museums) and/or public transportation. I personally find this site very rich in information.
