PS - Our goto place for ourselves was Josef ( http://www.josef.ch/ ).
Can second Alpenrose and Kronenhalle for traditional Swiss experiences. (The later is quite upscale and worth every penny.)
For something special and unusual, Runway 34 . A restaurant built around a plane. Very cool.
For great prices, service and quality I like Celia on helvetia platz. I would say thats probably the best Italian in town.
Fischer Fritz in Wolishofen for the lake and fish
Zeughauskeller is not bad for an experience.
Shouldnt forget the grill at Frau Gerolds , in good weather definately worth a look.
I think Zeughauskeller is really overrated (personal opinion) and for the same price they charge for e.g. Zurich Gschnetzeltes (which I can never spell correctly :S) you could instead try Drei Stuben .
If you like burgers, The Bite is pretty great. There's also The Artisan in Wipkingen, who have a nice outdoor space as well.
For mezze, try Bebek near Bhf Wiedikon. And if you're up for interesting dishes where the chef decides what you're going to eat, there's Gamper .
On the river - wonderful shellfish
Another trad Swiss place nearn though is the Kornhaus at Limmatplatz. Looks nothing from outside, and even inside it looks like something from the 1970's. But the food and service is great.
EDIT. Alpenrose appears to still be open. Just checked their FB page and they have a post from yesterday.
The owners are Guido (Swiss) and Maria (Brazilian) - their Cordon Bleu menu is great, the Vampire with loads of raw garlic is worth trying, I usually have the Tartare, extra spicy. Unfortunately they are closed Saturdays.

Both are a little pricey, but well worth it compared to others I have been to.
Kornhaus - One of my faves. In waldseason the venison fillet is magnificent.
Can be a bit loud at times, is my only gripe.
