GmbH: a notary needs to be involved to notarize the decision to transfer ownership of the company. This change in ownership will then be recorded in the commercial register.
AG (Aktiengesellschaft): generally, company shares of an AG are freely tradeable. The internal company stockholder register needs to be updated.

This is AG. So Government or outside agencies need not be involved? Is this internal or with some outside agency? Is it open and operating these days?
Also, how long does it take for this to be done if we are dealing with GmbH?
The shares are an internal matter, unless you're increasing the share capital.
What will need to be notified however are the change of directors / administrators / authorised signatories, where and if applicable.
I'd imagine this can be done by post as the forms are downloadable.
