I am new to Switzerland and I am just now going through health insurance options. I have read some threads here and what I understand is that if you have some underlying conditions your application for supplementary insurance will be denied.
Well I have some chronic ilnesses and will need a hospital treatment this year.
Should I even bother applying for semi-private hospital insurance? Obviously I am not gonna lie about my health in the application but the company I work for has some special deal with a couple of insurance companies. Basically they offer a discount. Does that even count for something with regards to the probability of my application being rejected?

Some employer deals allow for supplementaries even with pre-existing conditions. Otherwise you should go via an insurer's advistor. Or even a broker.
If you are interested in having it why not try? Worse case scenario they will reject you.
I find semi private insurance good from the perspective of choosing your doctor and having one doctor as your point of contact when in hospital.
However, Switzerland's levelmof care is excellent and you will be in very good hands regardless.

I got rejected for having had a ski accident
I assume one where you weren't injured and there was no chance at all that it had caused lasting damage?
I did because I had a car accident when young. and yes, because that meant long lasting damage and the need for 2 new knees.
Of course also because I was 60 and with thyroid disfunction.
Many insurance companies have flexible insurance policies that people rarely choose. We are on that as I consider insurance to make sense when it insures against big financial shocks. Everyone's own financial situation determines what the threshold is.
I am not sure if the company is more likely to grant you such an insurance but it does have some logic to it.
So basically you can choose either to use the semi-private or private insurance and you pay the first x k and then a high percentage of either semi or private. If sticking only to one of the types basically you'd pay max 15-20k a year pp. That's an OK risk for me as the bigger costs are the real problem and we rarely even go to a doctor. Also, still many minor costs can be covered by your basic insurance.
Of course if you need frequent regular doctor visits, i.e. do expect regular health issues then this most likely won't suit you.
On a separate note: supplementary insurance can be granted with exclusions. For example it does not cover any knee issues.
I was very injured, but I also recovered fully.
